#116: eliminate copy of autotools files in BuildTools

 Is there any reason to have a copy of autotools files (compile,
 config.guess, etc.) in the BuildTools repository?

 I would like to remove them and store only some patch files, if necessary.
 run_autotools -i should then pick up the files from the autotools
 installation and patch them up.

 Also -i should become the default.
