[BCP] Input parameter files

Hi,
 
I am just testing my code with several different parameters. In order to facilitate the testing procedure I use two input files to start my executable file. In the first I set the local parameters of my code as well as the BCP parameters in case I'd like to switch from the default value. In the second input file, I just specify the underlying data.
 
However, if I am starting my algorithm with two input files the output diverges from the ouput when starting with only one file. It seems that the BCP parameters default values are not overwritten in case I use two input files. Could anybody explain this behaviour? Does anybody know a solution? 
 
I could of course just use one single input file, but due to practical reasons this is not really comfortable and reasonable.
